Pre-Audit Tax Health Check for Malaysian Companies

A Guide by HTL & Co Chartered Accountants in Malaysia

Quick answer: A pre-audit tax health check tests whether the company’s filed returns can be supported by its accounts, calculations and source documents before LHDN asks. It should prioritise high-value, unusual and judgement-based items, then produce a gap list with owners and deadlines.

What should a pre-audit review cover?

Review area Key test
Return reconciliation Form C, tax computation and audited accounts agree or differences are explained
Revenue Ledger, invoices, bank records and e-Invoice or billing data are complete
Deductions Business purpose, timing, documentation and specific tax restrictions are addressed
Capital allowances Ownership, use, qualifying cost, rates and disposals are supported
Tax incentives Approval conditions, qualifying activities, expenditure and separate computations are met
Withholding tax Cross-border and prescribed payments have been classified and paid correctly
Transfer pricing Related-party totals reconcile and CTPD is current, dated and evidence-backed
Employer tax Payroll, benefits, PCB, annual forms and employee notifications reconcile
SST Registration, taxable services, invoices, exemptions and returns are consistent
Record retention Seven-year records remain complete, readable and retrievable

Start with data, not assumptions

Compare current and prior-year tax returns, effective tax rates, gross margins, major expenses, related-party balances and incentive claims. Large movements and recurring manual journals deserve early attention. Trace a sample from the tax return back to the ledger and source document, then forward from source records to the return to test completeness.

Score findings by risk

  • High: Material exposure, missing legal condition, absent documents or filing failure;
  • Medium: Support exists but reconciliation or explanation is incomplete; and
  • Low: Administrative improvement with limited tax exposure.

For each finding, record the affected year, amount, legal issue, evidence, owner, action and target date. Management should approve decisions on corrections or voluntary disclosure after receiving transaction-specific advice.

What should the final health-check pack contain?

  1. Tax-return-to-accounts reconciliation;
  2. Risk-ranked findings register;
  3. Missing-document list;
  4. Schedules for major deductions and capital allowances;
  5. Incentive-condition checklist;
  6. Related-party and CTPD status summary;
  7. Employer and SST compliance summary; and
  8. Audit-response folder with current contact owners.

When should the review be performed?

Perform a focused check before filing each return and a broader review before major transactions, group restructuring, incentive applications or a known LHDN risk cycle. Do not wait until records are archived or key employees leave.

The official Tax Audit Framework on Income Tax and Employer explains the current review process. If a notice has already arrived, use HTL’s immediate response guide or its LHDN tax-audit support.
